They run the coolant through intakes/throttle bodies for 2 reasons. 1) The coolant can be used to operate a thermowax assembly which then controls things like an 3000rpm MANUAL idle-up when cold. 2) The coolant in the throttle body/intake prevents freeze up somehow up north but I've heard of people starting their cars without the coolant in the TB way below freezing with no ill effects. on an rx7 you have to remove some secondary butterfly valves and block the old hole with JB weld or a block off plate. Then you just reroute the coolant hose that runs from the rear of the block to the TB and then to a hard coolant line then to the rear of the water pump housing directly to the rear of the waterpump housing. When I did mine on the 13brew last night I ran it to the hard line still. It adds a little more clutter to the top of the engine retaining the coolant line but I felt that I'd like to keep that coolant as far away from my injectors and intake/coolant temp sensors and other haltech wiring if at all possible. My only problem at the moment is finding a place for the new GM sensor. I already cracked the insanely weak waterpump housing.
